My 5th graders have been working diligently to achieve mastery in the 5th grade mission. We have a goal to reach 50% by the Holiday Break in December. This morning when we got on the website, the "missions" option in the menu on the left was not there. Students percentages also went down by 5-10%. Is there a glitch in site? It's been working fine until this morning.

Are you still experiencing this issue? I took a look at things from my account and the 5th grade mission appears to be working correctly, and I'm able to see it in the Missions tab on my profile page. If your students are still having problems accessing the mission, please submit a support ticket so we can further investigate the issue.
If all of the students' percentages went down, then it is likely because there was new content added to the 5th grade mission, which will decrease all users' progress.
