Is it possible to archive a class on Khan Academy? I am finished with my classes from this past school year, but I don't want to fully delete them since I would like to look back at them for reference.
I would leave them the way they are except for the fact that it clutters my screen and makes it difficult for me to navigate between my classes when there are so many class options on the screen.

Are you referring to archiving classes listed on the Teacher Dashboard? If so, it is not currently possible to archive classes; you are only able to delete classes.
One workaround to help clean up your dashboard is to rename the courses you are no longer using. The courses on the dashboard are sorted by alphabetical order, so if you add something like "zzz" to the beginning of the course name, the course would then appear at the bottom of the list.

Their progress towards assignments this year will not affect their previous progress. However, their progress towards mastery goals will be affected by last year's progress. For example, if they were at 50% completion last year, then they will start at 50% completion this year.
If you want to have them completely restart for this year, then they will need to make a new account to reset their course progress.
