Hi I'm trying to make sure I have set my son's grade level correctly. I want to make sure he can master all basic level skills before move up to his current grade level (6 grade). He struggles with math and has a learning gap, but I'm not sure where. I guess my question is if I place him in first grade math will the program automatically move him up to 2 grade after mastering first grade and so on. I have him set at 5,6,7 grade levels now.

If your son struggles with specific math topics, I would say start 1st grade math, which will determine if he understands the basics, then, if he doesn't know first grade topics, he should master them, and then move on up to second grade math. Yes, if your son masters all of the Mastery Challenges in First Grade, then he can move on to Second Grade math. Then once he finishes Second Grade Math, move on to Third Grade Math, Fourth Grade Math, etc. Of course, this just a suggestion, you're his parent, so you can decide what's best! In my experience, no, Khan Academy does not automatically move you up to the next grade level. Go to the subjects and click on the Second Grade Math, and have your son start the Second Grade Math mission, and, if you are your son's coach, you can give him specific assignments.
