Minecraft/tinkerCAD
In some videos, like cross product, you can't just talk about it in a 2D world. Cross product involves being in 3D, so it kinda seems like an odd choice to draw it, because you can only have two dimensions that way. Sure, you can create the illusion of 3D, and you can use diagrams (X for into the page and • for out of. Or is it the other way around?), but sometimes that can get confusing. It feels like it would just make sense to use a 3D editor, like tinkerCAD. TinkerCAD is great for 3D, and not only do you not need to download it, but it's free. I have some experience with tinkerCAD, and I couldn't say I didn't love it.
And I know it isn't free, but I feel like Khan would feel a little better with a game we all know and love, Minecraft. Look at the most voted creations (https://www.khanacademy.org/computing/computer-programming/browse), and you will find Minecraft the second most voted. Plus, there are other creations there that look Minecraft-like. And another bonus, I found minecraft created by one of you guys in the Khan team! https://www.khanacademy.org/computer-programming/minecraft-world/1198524768 So I think Minecraft would be a perfect fit for Khan Academy.
And this is not to say that you should just dump the drawing program. I'm just saying, when you need to go 3D, there are other options.
