I have a 4th grade student who realized that he could greatly increase his points by working on kindergarten and first grade math. He knows now that this is cheating (!) and I would like to remove those points because it looks like he's leading the class, but technically he cheated his way into the lead. As a teacher am I able to delete those points? Thanks!

I have met some 4th graders who have not mastered 1st grade math and actually the new division into grades instead of just the old arithmetic bothers me a bit. Perhaps instead of saying that he is cheating hold him up as an example to review content that they should already know and let the rest know that they can as well. Once they run out of review they will have to go on to new content to stay in the lead. And really they should be competing with themselves anyway.
Why would it matter? The points are awarded for a range of reasons (including simply being a member of Khan Academy for a minimum time). If you're running a competition between your students then a % of their current mission is probably a better measure than points anyway.
4th-grade students who are comfortable with all the prior material will have it "mastered" quickly and have little choice but to focus on their current material so the cost to their time is minimal. If you're lucky, they will pick up a few skills that they either missed or forgot from their earlier learning and will be better-prepared for your material as a result.
If they really want to game the points system, they can do as one of my year 9 students once did - leave a video playing on repeat in a background tab for a day or two. I wasn't even tracking points - it just made her feel better to have a higher number. It did skew my tracking of time spent in Khan Academy but this was easily fixed by measuring only time spent on exercises.
Personally, I'd praise the kid for doing extra work and remind them that you still expect them to attempt the current material once they confirm their fluency with the prior skills.
